Yes, you should invite the Vrakhir after defeating them in The Blood of Dawnwalker. Inviting a Vrakhir in is more about saving them from a cruel fate, in which their soul will be endlessly trapped in Anachora. After a Vrakhir dies, the game does a good job of showing that they no longer pose any danger. So, players shouldn't worry about inviting them in, story-wise.
Gameplay-wise, after inviting a Vrakhir in, Coen will start hearing their voices in his head. They'll comment on Coen's choices, or even warn him when he's close to dangerous encounters. They also react to things that are related to them or their history. For example, after taking Ambrus in, if you go to his lover's location, he'll have a special dialogue, and the same applies to other characters.

Coen gets the most important benefit from inviting the Vrakhiri in during the final boss fight against Brencis. The fight takes place in Anachora, where all the Vrakhiri Coen invites will fight alongside him against Brencis, and all those Coen didn't invite will side with Brencis. That alone should be enough reason to invite all the Vrakhiri Coen meets during his journey.
For me, I couldn't bring myself to invite Bakir. Even if he was the most useful one among the Vrakhiri, he deserved to be there. He knew that as well. The other Vrakhirs were also terrible, but I still needed them for my own gain.
