If you're gonna read any newspaper in the Marvel universe, it had better be the Daily Bugle. When Logan is looking for the group of mutants at the start of the game, you can take a look at a page from a newspaper talking about baseball.
It doesn't take much to notice that the newspaper is none other than J. Jonah Jameson's Daily Bugle. Peter Parker must've had something better to do than cover this game, but frankly, it's anyone's guess as to what that might've been.
One of Wolverine's most recognizable memes is the classic image of him lying in bed and looking at a photograph. The picture itself is almost always something uncanny (pun very much intended), but this time, he's reminiscing about previous missions while looking at a picture of himself and Jean Grey.
When you enter the Nightmare Cabin and go over to the bed to replay missions, Logan lies down in the iconic position and grabs a frame off the nightstand. It's a nice little UI touch that harkens back to a classic meme, and it's a clear sign the devs are just a bunch of fans.
In the X Institute, Wolverine can find and comment on a book on a shelf, written by none other than William Stryker, the Army sergeant often entangled in the Weapon X program. This is generally where Wolverine gets his skeleton coated in Adamantium, although Logan doesn't have that memory in this game.
