In The Sinking City 2, you're going to need to do a lot of running back and forth in different areas. The church is one of these areas, and you'll actually have to come back to the church a second time later. However, you can complete the obelisk puzzle during your first visit to the church.
When you first dock, you need to grab the Church Key, which will let you enter the main chapel in this area. That's also the location of the Safe Room and some important pieces for the obelisk puzzle. You'll find the Church Key by the statue with glowing flowery vines growing on it near the gate. Then, backtrack so you can use it to enter the chapel.
In the chapel, you find a note on the altar and a note near the ladder at the back of the main area. Leave the ladder alone for now and go through the Safe Room to get back outside. You'll find a gate you can unlock as a shortcut, and from there you want to go right and to the dock.
At the dock, you find the Floodgate Lock and the Star Key by the body that's sitting there. Leave the dock by taking a left, which will take you to a building you can enter by climbing through the window. Open another shortcut door to get back to the chapel, where you can now go to the loft and use the Star Key to open the door. The Trident you need for the obelisk puzzle is in that room.
Be aware that the Trident requires two inventory slots to carry.
While exploring, you've come across notes called "Report on the Bell" and "Origins of the Redemption Church." These give you the information you need for the obelisk, so connect them in your investigation and head back through the window to the obelisk.
Pop the Trident on top of the obelisk and spin the symbols to go (from bottom to top) Womb, Spearhead, Cross, and Serpent. However, the symbols don't look like what they represent, so you can also view them as horseshoe, up arrow, curvy 'X,' and snake in a circle. Once you validate the order, run out of the area to avoid the lightning strikes.
After three strikes, you can grab the Trident from the obelisk, and it's now fully charged.
