Boruto: Two Blue Vortex follows the story of Naruto Uzumaki's son, Boruto Uzumaki, and gives us a modern take on the ninja world, which was established by Masashi Kishimoto long ago in 1999. With the new age comes a new generation of powerful ninjas and, at the same time, stronger villains.
However, the most surprising thing that the Boruto series is bringing to the table is the end of Ninjas forever. The entirety of the Naruto franchise, including Boruto itself, is built on the concept of Ninjas, but it seems that the sequel series is finally bidding farewell to the Shinobi kind. This was officially confirmed by both Masashi Kishimoto and Mikio Ikemoto on 9 May 2016 with the prologue of the Boruto series, and the new Two Blue Vortex arc is going to continue to build towards it on September 17, 2026.
In the world of Naruto and Boruto, the age of ninjas began with Hagoromo Otsutsuki, the Sage of Six Paths. He was the one who started spreading chakra around as he traveled and taught people the art of ninshu to connect with them. Over the years, ninshu was corrupted and used to create ninjutsu, which ended up becoming a weapon to wield in combat. Thus, the shinobi were born for the very first time. Since then, shinobi culture has developed so much that each country has its own shinobi village, which serves as its primary military unit. In the age of Boruto, there was peace in the ninja world as long as Naruto Uzumaki reigned. Naruto saw to it that shinobi from all over the world understood each other and put their differences aside to fight greater threats, such as the Otsutsuki. However, the very existence of the ninja world is now threatened due to Kawaki.

In Boruto chapter 1, which was officially released on 9 May 2016, Kawaki and Boruto Uzumaki both state that the age of shinobi is officially over. This means that their ninja village does not exist any longer, and this is further proven by the fact that Konoha is completely destroyed at this point in time. The Hokage Mountain is destroyed, and Naruto Uzumaki, the Seventh Hokage of Konoha, is still sealed away in the dimension of Daikokuten at this point. It appears that the Otsutsuki have also laid ruin on the world.
Given that the age of the entire shinobi kind is over by this point, it can be stated that all the ninja villages faced destruction similar to Konoha. As to how and why that happened, we do not know, but the prologue of the series has already confirmed to us that the age of ninjas is ending. Boruto Uzumaki is also said to be the last standing ninja, meaning the vast majority of the others are either incapacitated or, in the worst case, dead.
